skipping in 2nd gear

My st1100 (95 model) does not like brisk acceleration in 2nd gear. It clunks and seems to miss the cog then find it again then loose it again. This may happen up to 4 times. All other gears are fine. Can anyone tell me what could be going on here? I also notice that in top gear on the freeway there is a sort of vibe or rumble I notice more through the seat than the bars. If I back off the throttle this disappears. The bike has done 107000 km. I wonder if there is some primary chain drive stretch if there is a primary chain drive? Yes there does seem to be some slop between power on and power off. Not sure how much is normal. Any ideas?
 
Not sure about the 2nd gear issue, have not experienced those symptoms and have not seen any discussions about it. The slop between power on and power off is most likely the cush drive rubbers in the rear wheel. They are most likely worn and need to be replaced along with the aluminum inserts. A second thought about the gear issue, it could be you need to clean and lube the shifter linkage... you may be getting a lazy shift and not fully engaging the gears. Try changing oils and see if that makes a difference.
 
Sounds like 2nd gear not engaging properly to me. I agree and lubricate all linkages, the pan change is excellent when you get used to it. It took me a while at first.
 
Sounds like the notorious issue associated with the Yamaha XS11's. Droppin lower shaft assembly out and dove-tailing the 'dogs' permanently resolves the issue. Obviously alot more entailed on the ST , Althought haven't heard of this issue with the ST, definitely possible, specially if bike has had alot of 'speed shifting'. That'll hammer the heck out of things and round off the square edges of the dogs causing them to not hold in the opposing slots. Second gear on other scoots that develop this issue seems to be the one that catches the blunt of the abuse.
 
I had this problem at around 100k miles. Sorry, there is no easy fix: I had taken apart my transmission and found worn out "dogs" on 2nd shift gear, and also worn out sockets on the matching part as well as worn out fork. Sure enough, I (and other owners, probably too) sometimes ignored the manual: "... do not switch gears without pulling clutch..." so there is no surprise here.

So I had bought a set of gears on eBay ($70 or so), replaced damaged parts (couple of gears), and never -- it's 140k at speedometer now -- had problem with 2nd gear again. At any acceleration...

All process (minus shipping time) took about two full days (weekend): remove engine, remove transmission, replace gears, put everything back. Not too bad.

Althought haven't heard of this issue with the ST, definitely possible, specially if bike has had alot of 'speed shifting'. That'll hammer the heck out of things...
Either this or the rig has seen a lot of urban stop & go traffic... maybe combined with a 'ham footed' rider? ;-) Its a rare issue on an ST1100 gearbox, cause the parts are all pretty oversized (for a motorcycle...)
 
Some older threads claim every St has this issue and that a solution is to slightly preload the shifter before pulling the clutch. I was suffering through this issue on my newly purchased 93 st and preloading the tiniest bit before pulling the clutch does make the issue nonexistant in my case.
 
I have a less-than-perfect tranny setting in the garage you would be welcome to for the cost of shipping. It's hanging on the back of my spare engine. It was the reason for the engine swap several years ago in NJ. This tranny jumps out of third gear under load so probably a similar problem. Maybe mix 'n match to make one good one, or fix this one before pulling yur engine and swap'em out.
