Alternator replaced now ECU failure by dealer?

I assume with an '08 bike this is not a warranty repair. There is no reason to send the ECU back to Honda or any other provider as it cannot be repaired. If I were you, I would insist that the ECU replacement be a new one and not a used one from some wrecking yard that you have no idea if it is good or bad or how long it might last before it fails.
What he said. I bought two used ECUs chasing the knock sensor, and it was a decision I regret. I ended up getting a new one, and all is well. As for changing the alternator, I think I invented new curse words for that thing. That bottom bolt is a b.......h!!!! I do not want to do it again.
 
Do not accept a USED part.
If they damaged something, they need to replace it with a new part!
 
They used new parts. Here is the crazy story. Last week I went to pickup the bike, there was no gas. Drove to the gas station and filled up. Gas was pouring out of the bike. Took it right back, they apologized profusely. They drove me home and promised to fix and fill the bike back up. I got the bike today and all is well. They did not reconnect the temperature gas in the dash, but I will take care of that.

I do have the old alternator. I would love to get it rebuilt, any ideas on where?

I've not read a thread by anyone who had their alternator rebuilt. You might look around a big city near you for an automotive starter/alternator specialist. I remember finding one of those old places in Akron some years ago. Believe me, the place looked like it has been there for decades. Old guys, old equipment, run down part of town. I gave the guy my Guzzi alternator's armature (rotor?) and voltage regulator. He checked each with an old meter and pronounced both good, but he pointed to some corrosion on one of the spade terminals on the regulator and said, "That's your problem!". He refused to take money for his 10 minute exam.

I suspect places like that have gone the way of the dinosaur...everything is throwaway and replace today. Or so it seems.

I will let you know. I remember an old shop on Long Island, that is exactly what you described. I have not seen one of these shops in a long time which is why I asked. I would imagine rebuilding your alternator is a lot better than spending $800.
