Looks like a mess, and there’s still more to do, but the new 40 amp alternator upgrade is in!
Seems to have gone very well.

Question is, does the “new” sub-harness replace the old reg/rec stuff? ‍♂️ Gotta figure that out on the next decent weather day.

Yes. Not sure what the red lead and connector attached to your used harness is for though. What upgrade references are you using?
I just have the Haynes manual which has wiring diagrams for ’90-‘02 but no good pictures or upgrade references for the wiring. Sub-harness and damper shaft w/plate came from a ‘98 police bike in the UK.

I’m assuming that I’d block/tape off the old unused wires that aren’t needed anymore, but I’m not positive. Haven’t done it before and I’m a rookie with electrical!

If that’s all that can make the upgrade difficult. Most of the alt upgrade stuff is gone from this site. Here’s a great source:

The yellow leads and the white lead are discarded, along with the white 6P and Voltage Regulator. The black 2P with the black and white leads is still used/retained but with the white lead clipped. The other black lead should be capped, or used as a switched source. The red lead should be capped, or used as an unswitched source. HTH

Edit: the later Clymer edition is supposed to have a section on the alt upgrade. I can’t vouch for how good/accurate/thorough it is.

Thanks for the tips and links! 👍

Things are coming together pretty well. Discovered I had a pinhole leak in my fuel tank when I took it out, so I ordered a “new” one from eBay. Just gotta soak the inside with Evapo-Rust and put things back together. Hopefully I’m getting closer! 🙏
