Sorry for not replying to my own post any sooner, but I've been out of town. Prior to the re-install I had everything powered through the aux power at the fuse box and grounded directly to the battery. With the new set-up I have everything being powered directly from the battery (aux power is only powering the relay to allow power from the battery to the fuse block) and all are now grounded to the frame. My guess is that grounding through the battery was giving me the alternator whine.
