Why they're different I can't say for sure. But what I have concluded is the choice of one or the other is whether the screw engages a clip that's attached to plastic on the mating part or a tapped hole in the frame, subframe or footpeg brackets.
IIRC the smaller threads go in the clips and the larger in the tapped holes.
Of course that still doesn't explain why they choose clips with threads different than what they tapped in the frame...
